I am preparing to perform an analysis, and I am currently building my roadmap for the process. I saw that Greengenes has recently updated to Greengenes2, where it appears that they have updated the nomenclature and integrated both 16S and Metagenomic data, however SILVA appears to hold its position as the best rRNA database. Can anyone give me perspective as to why this is? For context, I plan on doing an analysis of a gut microbiome.
