I think what is happening is that because the trim-pair-output-unmerge does not perform merging, it is possible for a sequence to be trimmed all the way out of reads of one direction but not the other, which then causes QIIME 2 to raise the error you are seeing because they no longer are paired. I I got the same error you did running it locally, your data looks good after a careful examination, and I was able to run trim-pair just fine :slightly_smiling_face: I think unless there is some specific reason to that you need unmerged reads, then I think you should just be able to run the trimming using that command.
