Apologies if this is the wrong place. I have been getting this error when producing PERMANOVA from unifrac output both in QIIME2 and when trying to produce it with various packages in R.

I know this is saying there is a different amounts of data between files, but the row numbers are the same and when looking through manually the index sample names are the same. So I don't know what could still be causing the issue.

Are there any data files you can share with us here? This will help use look for clues about the source of the error, above and beyond the error itselft which you have already shared with us.
