Specifically, it is removing the features when sum of the relative abundance of that feature across all samples is below a threshold. Has anyone else experienced it? If this is a feature, can we tweak the threshold?

Hmm - what you are describing is not consistent with how this Method is intended to work - can you please provide some additional detail? At the very least, copy-and-paste the command you ran. If you can provide your feature table before and after running feature-table group would be really helpful, too, as well as the metadata file you used to group with (you can send in a private message to me if you don't want to post publicly on the forum).
