Hi all, is it essential to use ITSX if you are using ITS1 and ITS2 primers for fungi?.
No it is not essential. There are a couple tutorials on this forum for analyzing fungal ITS data using either the ITSxpress plugin, or using q2-cutadapt to remove primer sequences from ITS reads (which will not necessarily trim to the ITS domain, depending on the position of the primers, but will get close).
