As far as I know, the default output table of "qiime feature-classifier classify-sklearn" only contains the confidence score for the lowest rank of assignment, is it possible to obtain confidence scores for each rank like that of RDP classifier?

The short answer: No. But @BenKaehler or @Nicholas_Bokulich can let me know if I am mistaken.
The reason for this is well explained here. It outlines how the feature-classifier works, and differs from RDP.
