Does anyone know,

Not necessarily!

cutadapt will 'cut adapters' from your input reads. :scissors:

Some adapters you can easily remove with the dada2 settings like trim_left_f and trim_left_r

Some sequencing methods are designed so that they do not include adapters so there is nothing to remove.
