I'm trying to use qiime rescript evaluate-classification and it requires a expected taxonomy file.
Could anyone lead me to an example of a file like this just so I can know exactly how I'm supposed to generate it?

The expected taxonomy is simply the reference taxonomy file that you used to make your classifier. If you follow this general RESCRIPt tutorial, you'll see some examples for the evaluate methods.
