CASAVA paired-end sequences

Dear All,
thanks in advance for your help and for keeping alive this forum.

I am working for the first time with Casava 1.8 paired end sequences.

I wish to know whether casava format sequences contain the barcode and the primers or not, thus if it must be removed through DADA2 to move on with the analysis.

Hi @chiara,
This will be more a function of the sequencing protocol than the file format - depending on how the sequencing and demultiplexing was performed, the sequences may or may not have barcodes and primers in them. Are you able to check with your contacts who performed the sequencing?
