Perhaps you filtered the sequences you used to build the tree, but not your feature table?

You may also like to search the forum archive for other topics discussing this error message.

If neither of those turn up anything useful, please open a new topic describing:

1. the version of QIIME 2
2. the full command you are using
3. the error message you are receiving (you can truncate the list of missing IDs in this error message, but otherwise run the command with --verbose mode and post the rest of the error just to confirm)
4. the process you used to create your table and your tree. Sharing those artifacts may also help.
