We want to submit our manuscript for ISME (https://www.nature.com/documents/ismej-gta.pdf). However, the template can not find on this website, and email to editors have no reply. Doc and latex are all acceptable, could you kindly suggest a way to find a template for our manuscript?

I don't think there is a template for initial submission. They help you format if it's accepted.
Example:
We submitted this paper as a Word document: https://www.biorxiv.org/content/biorxiv/early/2018/04/11/282574.full.pdf
After edits, ISME formatted it like this: Forfeiting the priority effect: turnover defines biofilm community succession | The ISME Journal
