Hey @thermokarst and @jcmcnch, I have recently came across this is exact issue, where I want to know the identity of the sequences clustering into each OTU using VSEARCH, so I am interested in ways to generate a UC file. I am wondering if this is now an option in qiime2, I don't seem to see it anywhere.
