Hi @Lara_Farron,
It looks like you have your taxonomy file in a FASTA-style of format. Ultimately you’d want this file to be in a tab-delimited format, e.g.:
S000011228 <TAB> Bacteria;Actinobacteria;Acidimicrobidae;...
as outlined here.
