QIIME 2 2023.9 installation issue

That's wonderful to see 2023.9 now out!

I just made a first attempt to install the amplicon distribution on our Linux x86_64 cluster, and received the following error:

Thanks for reaching out and bringing this to our attention! It looks like there has been some very unfortunate timing with the latest version of conda that seems to be causing some conflicts with conda and mamba in the same environment. We're currently working on a fix for our latest install instructions, but in the meantime - I'd recommend removing mamba from the cluster, and then attempting to re-install QIIME 2 2023.9 with conda env create like with previous versions of QIIME 2.

Please keep us posted on if this works or if you are still running into any issues!

Thanks, but that's regrettably not viable due to pending compute and associated environment dependencies in place. I'll hold off on 2023.9 until a fix is in place, thanks!

We've reverted our install instructions to just use conda instead of mamba for installing the latest QIIME 2 release. With that being said - I went back through the traceback you provided and noticed that you weren't using the latest version of conda where the install conflicts would have come up, so I suspect there are pre-existing package versions in your cluster environment that are causing these install conflicts.

A couple of suggestions:

  • I would modify your .condarc file to remove the strict channel priority. Since you have pre-existing packages/dependencies on this cluster, conda may not be able to solve the environment just using the channel order provided.
  • After updating your .condarc file, try re-installing QIIME 2 2023.9 just using conda (i.e. conda env create).

Thanks, @lizgehret. Removal of the recommended settings for bioconda, and attempting to use conda env create led to an exception from conda. The mamba env create proceeds, and downloads files, but then throws an exception on install (meaningful stuff below).

As a sanity check, I reinstituted the bioconda recommended config, and just tried to create a new environment with an arbitrary package, and that now no longer works. mamba clean -a and conda clean -a both crash too.

...finding and deleting the offending corrupt file seems to have begun to restore functionality. I am not going to attempt another 2023.9 install near term though, I cannot risk it breaking my other environments right now.

I'm afraid I can't reproduce this issue either.

I do notice a few things that seem unusual:

Do you by chance have an shell init that auto-loads the last qiime environment? Conda/mamba really don't like working outside of the base environment, so that may be some of the problem.

This looks very much like a package download issue, which matches your observation of a corrupted file. Either the network or the filesystem failed us here. My gut is it's genomeinfodb-data because it's basically always that whenever we see this. Only remedy is to try again when one of the package mirrors is feeling like serving the correct bytes.


Also, going back to the base environment, what happens to be in that? I realize we don't want to change anything there, but we ought to be able to create a new pseudo-base environment if the packages in there are indeed just too old to work. (The first issue definitely looks like an older solver issue)

You could in principle create a small environment with only those and try installing the QIIME 2 env again (using the conda binaries (with mamba solver active) from the above).

Thanks, @ebolyen. The install attempt was occurring while the qiime2-2023.5 env was active, but this hasn't in the past inhibited creation of other environments. The q2 environment is not autoloaded.

Makes sense re: the corrupt package. By eye, I couldn't spot the affected issue, and a brief hack of the conda library to print the affected line wasn't helpful. I didn't have time to examine closer so I just deleted the affected file and it worked again.

FWIW, the mamba "fresh install" is new as of early August. So the oldest stuff would be at most approximately 70 days old.

I can't test a Q2 install with base active right now as I cannot risk disruption. I can try again in a few weeks. But as an example, creating a new environment when another is active works w/o issue:

Ok, thanks for the info, that all sounds fine.

Given it's a recent mamba version, it does seem unlikely that there's an issue with that, but I can't say for certain without comparing strings.

I think it would still be safe to create a new (non-base) env with mamba/conda (just like you did with bowtie2), but I understand if that's not worth it at the moment.

Don’t know if this will help but
I just installed on Pop-OS, mamba 1.5.2, conda 23.9.0 and the amplicon/distro seem to install correctly.

I traced the issue. Sorry for the delay.

The bionconda usage instructions state to modify ~/.condarc. Those changes appear to be incompatible for QIIME 2 when installing with micromamba, mamba, as well as conda. The installation only worked once I rm'd my ~/.condarc file.
