I have been trying to find a way to save big heat maps and taxa bar plots generated from Qiime. They can be easily visualized on qiime view but for let say publication purposes, how can I save these plots to be used for draft/manuscript? Thanks much!

When you open these figures in Qiime View have a look at the top left corner for the "SVG" button which will let you save the figures + legends. Additionally you can download the raw data in a .csv format and use whatever program you want to customize your figures further.
