I just wanted to ask is there any limit for the number of samples to process in qiime2 ?? I have 150 samples with two phenotypic groups.!!

I suppose the number of samples one can process is only restricted by the machine that is used for the analysis. I run couple of thousands of samples on the remote cluster with no issues from qiime2.

ok so its more related to specs of machine ?? can someone give me more insigt into this that how much specs required for runing 150 samples ??
There is no certain correlation between number of samples and specs since it also depends on amount of sequences in each sample.
But I guess 32 Gb of RAM would be enough for the project. If you are going to use Silva db and train your own classifier, then probably you may need a stronger machine.
