Hey everyone,
I have 117 participants with 2 samples each. I wish to filter out some samples, let say I wish to choose only 85 participants. I checked that I can do it with qiime feature-table filter-samples. However, I am confused at which point in the qiime workflow should I do it? If I do it after performing deblur, will it change the results, compared to before performing deblur?
I am interested in taxonomy analysis and to improve the taxonomy accuracy.

I would do this after deblur. ...I might actually calculate your distance matrices before doing it. It will not change the results of deblurring.

This is a tricky question. The basic answer is that the exact tree you build will depend on the microbes included in the MSA, so it probably best to split up your samples, remove any OTUs that donāt appear in a cohort, then built one tree for each cohort.
However, the same is true of OTU clustering; the mixing cohorts will effect the exact OTUs that appear in each one, so your cohorts a little bit mixed-up no matter how you build the tree.
Short answer: either way would work OKā¦ ā¦
