@lizgehret Hi, I also have a question about input table. Should I use frequency of reads or rarefied table or relative abundance of reads? Does sample-classifier itself do some data transformation for feature table. Thank you.

This all depends on what you are planning on doing with your feature table (i.e. what your analysis pipeline should look like). Here is our docs page on all of the available actions you can perform on your feature table - I'd recommend looking over this to determine what you want to do with your data. From there, that will help you to determine the format of your input.
