Looks like you’re working with IonTorrent data, @Sreevatshan, so you probably want denoise-pyro instead of denoise-single.
I haven’t done any work with IonTorrent personally, but there are some great threads on this forum discussing challenges and strategies. I’d start here, and then take a look at the in-depth discussion here and in other topics.
