In these case, how could I download it? In this case, do I have to use the option 2? Further refining the reference sequences: creating primer-coordinate defined databases? and one more questions, how could I integrate the both NCBI and BOLD databases at one file?

Yes, NBCI and BOLD are both supported by rescript!
