In these case, how could I download it? In this case, do I have to use the option 2? Further refining the reference sequences: creating primer-coordinate defined databases? and one more questions, how could I integrate the both NCBI and BOLD databases at one file?

The RESCRIPt plugin discussed earlier still works great for building custom databases.
Yes, NBCI and BOLD are both supported by rescript!
