I am using the latest qiime2 version and I wondered if it is possible to extract the barcodes from my paired ended fastq files using qiime2.

Welcome to the forum, @An3dre!
There are a number of tools 
you can use to trim barcodes from demuxed sequences - this tutorial should give you a good overview.
