Our informatics team uses different metadata from what our sample metadata is when processing samples. I’d like to add metadata categories to the emperor plot visualizations without having to rerun everything. Is it possible to add metadata to a visualization like emperor plots after the fact?

It is not possible to add additional metadata to the the plot. It is possible to re-run the plotting step alone (which in my experience takes a few seconds for small sample sets and maybe 1 minute for massive ones). You need the pcoa artifact for your distance matrix or biplot and that gets passed to the qiime emperor plot command.
