Hi @Thomas_Reid --- unfortunately we don't support this at the moment. We have[created an issue](https://github.com/qiime2/q2-demux/issues/39) to track development of this feature. Please see this [forum thread](https://forum.qiime2.org/t/qiime2-support-for-dual-indexing-with-heterogeneity-spacers/444) for some discussion, as well.
