Hi,
I made the bar plots and can see the microbial taxa along with all individuals of all species in the x axis. However, in QIIME1, we were able to also make a plot that merged all information related to all individuals of one species together and showed relative abundance stacked in one bar plot and then same for the other species side by side. Do we have a similar thing in QIIME2?

We don't have that functionality in a single visualization at the moment, but it is technically possible to get something similar by first grouping your feature table, then writing a new dummy sample metadata file where the sample IDs are the metadata groups. Then you can stick that into taxa barplot. YMMV, keep us posted!
