I would not re-load your samples with demux and reprocess to avoiding filtering. Demultiplexing is computationally expensive and this is not a good approach to the problem.

Have you had a chance to look through the filtering documentation with there WHERE clause and the sample ID list? The ability to do on-the-fly fitlering of your data is really important at various points in analysis. Again, think about adding columns to your metadata that will make filtering easier and about how to use them to filter your data.

Oh boy...I actually generated my filtered table long time ago already, but I kept including the wrong table (with larger sample size) in the alpha diversity step. Problem resolved!!! Thanks so much Justine!
