While you could simply filter the content of your negative control from your overall feature table using filter-features, this is not a good idea.
The idea of dealing with contaminants is a very complex one with no perfect solution, though there are some options. There has been some excellent discussions on this forum that I encourage you to read on. For example, this thread is an excellent start.
