I have 2 samples to check how different these samples are and to check the abundance of species in each sample. For this, I made beta diversity analysis using Jaccard and Bray Curtis metrics.
But now I'm unable to produce the pcoa plot and this is how my Emperor output screen looks like:
I think the main issue here is number of samples. PCoA is used to show differances between large number of samples (100s to 1000s of samples). With two samples, your Jaccard and Bray Curtis distances matrices will have only one value (the one distance between these two samples),
Once you process your full data set with more samples, you can use PCoA plots and view them with Emperor!
