For those qiime users interested in running some comparative analyses in R, does anyone know if there’s an implementation of ANCOM that runs in the current version of R (3.4.x)? The only source I can find is circa 2016 and doesn’t install under the current version.

You can check out ANCOM 2 alongside installation code and documentation on the author’s personal page which has been updated to handle regressions including repeated measures for longitudinal data and covariates. It also has a neat Shiny plugin for GUI exploring as well and I’ve been able to install it successfully in 3.4.x. You’ll still have to play around a bit with setting it up in the specific manner described in the instructions but it is fairly straight forward.
