Dear colleagues,
I am currently trying the QIAseq 16S/ITS Panels in the lab, on a Illumina MiSeq platform and was wondering if I can upload files from those runs to Qiime2 for analysis and interpretation…is it the right place to ask this question?

Totally not a silly question! If Qiagen has a reconstruction algorithm of some kind that generates a feature table and taxonomic assignments, you can import those. Maybe you’ll get a phylogenetic tree . If you have taxonomy and a feature table, you can run all kinds of non-phylogenetic analyses once you get the data loaded.
Currently, the only open source reconstruction algorithm I know of is SMURF, a Matlab-based implementation which is pretty hard to use. There isn’t any QIIME plugin AFAIK that does reconstruction (but you can always check the library!)
