Advice on Conducting a Targeted Pathogenic Species Search using ITS1 data using QIIME2 feature-classifier plugin

Hello. I am currently working with ITS1 amplicon data and am new to QIIME2. I am interested in cross referencing my ITS1 data with a specifically curated database with fungal pathogens of interest. I'm interested in potentially generating my own reference of fungal pathogens of interest specific to my research and see if they are present in my experimental samples. I've been reading up on using QIIME2 feature-classifier tools using Naive Bayes (which I've heard is useful for ITS), VSEARCH or BLAST+ for potentially doing this idea of mine. I would appreciate any advice on getting started on something such as this, and how I could potentially generate a list of pathogenic organisms of interest that I could compare to my samples using QIIME2 tools.

Hello Victoria,

Welcome to the forums! :qiime2:

This sounds like an interesting project. :mushroom:

You have found the variety of classifiers within Qiime2 already. The search + LCA based classfiers are pretty different from the Naive Bayes ones. Here's the big paper on the Qiime2 Naive Bays classifier (Nature>Microbiome article, PMC PMC5956843).

The RESCRIPt tool for database curation is very helpful here!
See if you already have the q2-rescript plugin installed!

I'm not much help here! Maybe there are some fungal pathologists here, or perhaps you will discover some during your next lit review! :page_with_curl: :scroll: :memo:

Let us know if you have more questions about how to use these tools.

Thank you for the information.

The link you provided is not working when I open it up, could you provide the title of the paper? I am interested in checking it out!

I will also look into RESCRIPt tool as well, this seems to be useful for generating my own database.

Thanks! I fixed the links!
