HI, I got 66 samples’ sequencing data (3 replicates each site), so the tree always show 66 branches. Could you please give me some suggestions that I could build a tree with 22 sites rather than 66 branches?

What kind of tree are you referencing here? Providing the commands you ran to produce the tree would be helpful, or if you can provide your .qza
file that would be great.
The trees we're usually dealing with in QIIME 2 are phylogenetic trees describing the evolutionary relationship between features (e.g. sequence variants, OTUs, etc.). Each tip in the tree represents a feature, and the tree doesn't contain information about your samples.
Are you creating a UPGMA tree from the distances between your samples?
